I have cases where I have burned multiple Solana NFTs in exchange for 1 NFT. I am not able to merge them together. How should I handle these in Koinly?

You are correct, these transactions cannot be merged. Instead, you will need to leave the burnt NFTs as withdrawals in Koinly, and a single deposit of the NFT you received.
The part that you have to do manually is decide how much those burnt NFTs were valued on the day you disposed of them. This would be decided ultimately on the market value of the received NFT. If you know this, then you can divide this figure by the number of NFTs burnt, and apply this divided figure among the NFTs burnt as their market value on that day.
